A first first half display from Gloucester laid the foundations for a 28-19 victory for the Premiership side.
Munster trailed 21-0 at half-time but mounted a strong second-half comeback as Calvin Nash, Alex Kendellen and Ruadhan Quinn all touched down.
Academy players Quinn, Conor Phillips and Edwin Edogbo made their senior debuts in addition to new signings Malakai Fekitoa and Chris Moore.
Munster face London Irish at Musgrave Park on Friday night at 7.30pm in their final pre-season fixture with tickets available here.
